We left our luggage at Pisa railway station, allowing us to have a good luck round Pisa. Wasn't very expensive, can't remember exactly how much as it was last year, but it was worth it. A nice pleasant walk from the station into 'main' Pisa, about 15 mins or so
We had a whole day in Pisa and then caught the very regular bus from the railway station to the airport.

Although I can't remember the railway station at Pisa in particular, most railway stations have a left luggage facility where your luggage should be perfectly safe. Only problem that I can foresee is if you have a very large suitcase which might not fit into the locker. I don't know if any stations these days have a left luggage depost using the old-fashioned system of handing your luggage over to a real person!!
